I'm going with Final Fantasy III as my favourite right now (first RPG I've ever played - and I loved it!), but FFIV or The World Ends with You might change that soon enough!

FFIII, it's the only one I own, plus I won it in a raffle, that always makes me like something more. So if I win this raffle, I'm sure RoF will supplant it as the new coolness.

When I first got my DS Phat, the only games I owned were Animal Crossing, Brain Age, and Bomberman. After about six months, I had no interest in the system whatsoever and it sat around gathering dust. Then I got a copy of Final Fantasy III on sale, and suddenly the DS was amazing again. It also helped that I upgraded to a Lite a few weeks after that. :) FF3 is definitely my favorite Square-Enix game for DS, and it's one of the better games I've played by them overall.

FFIII would be my favorite simply because the rest don't really interest me at all. That would be, except for Ring of Fates of course, which my Final Fantasy loathing friend actually told me that I should buy. That makes me nervous though...if people who hate Final Fantasy like it, does that still make it Final Fantasy? I'll have to find out!
