Contra 4, without a doubt. The day I made it through the first stage with no continues--on Easy, mind you--was the happiest day of my life.
Etrian Odyssey is a close second, though as you descend and have more tools at your fingertips (both physical and strategic), it gets easier. (Not that I've gotten anywhere in the 6th stratum yet.)

To be honest, Etrian Odyssey has been the hardest game I've ever played for the DS. I recently beat it, and it was such an accomplishment. That game really put my characters and my own strategic expertise through the ringer. And dang those Muskoids in the fifth stratum!

Rondo of Swords is a pretty unforgiving game, it's almost like the game waits for you to make a mistake and then destroys you for it.

The rest of the tough games I've played were either solvable with a little luck (Shiren), thought (Layton) or perserverance (EO1), but TC DS1 is seriously reflex-dependent. If you aren't fast enough, you lose. Period.

I thought Chocobo Tales were pretty hard, especially getting gold on each challenge. Otherwise it's Etrian Odyssey 1 for sure.
