Forgetting Nintendo for a second, I would say Sonic Rush trumps the Secret Rings and the 360/PS3 iterations. As much as I enjoyed fighting the motion controls, the traditional controls of Sonic Rush just felt so comfortable. Plus, it was an easy game which made it all the more enjoyable.
I preferred Mario Kart DS to Mario Kart Wii. It's probably because the DS version was the first Mario Kart game I played, so in my mind I have it engrained that it's the superior version, even with the snakeing.

12-player online isn't necessarily a good thing. I prefer the four-player over the 12; sure, 12 is more people, but if you're stuck in third place or below you get hammered with items. With MKDS items played less a role in the outcome of the race.
However, cheaters plagued MKDS.

I completely agree with the Sonic Rush love. It is without a doubt the best Sonic game since Sonic & Knuckles. It's a real shame that the sequel had not quite as great of level design, a lame story, too much emphasis placed away from the levels themselves (more mission based and world map was a pain at times), and, most importantly, the distinct lack of Hideki Naganuma's music.
As for actual nintendo franchises, yeah. I'd have to agree with Mario Kart.

Nintendogs defined the DS. But I think New Super Mario Bros. did it the best for both hardcore and casual gamers, and it's a great game that is also my favorite. I can see myself showing this off to my kids in the future.

I know it is not a franchise from Nintendo per se, but it has sold so many Nintendo consoles and handhelds: I think the Tetris iteration on the DS is the best, as it retains the pure original-Game-Boy gameplay (well, plus the endless rotating) and adds many great game types. It is what I want to show people when I want to introduce Tetris to them.

I agree with tamriel, Tetris DS us the best since the original Gameboy game. Mario Kart DS is the best Mario Kart for some people, and I agree. And New Super Mario Bros. is *VERY* great.

My favorites are Mario Kart and Zelda: PH. New Super Mario Bros. is fun for a while, but I start to lose interest after I've played a few levels in a row. It gives me too much of a sense that I've played it already.

Metroid was sweet - mainly for the multiplayer - I still remember going to canada with some friends (all of us just getting new DS's) and playing Metroid the WHOLE time. that put a great impression on me about the DS.
Phantom Hourglass is incredible. That was the first game from a series I played that made me feel like I was having a true DS experience. The puzzles, the controls were incredible and very unique. That let me know I was playing a next-gen handheld.

I'd have to say Metroid was one of the best... even though its Prime, both the Wii and the DS were great... on DS its the best fps (yeah.. fpa, but on DS it feels more like fps)... All Marios I've played on DS were great... New Super Mario was Superb... Hope a new one comes out more like super mario 3 (You know... full of clothes and secrets). Phantom hourglass was the funniest experience on my DS... I'd vote on it as the best... even though till now I'm complaining about not having a boss rush mode (which reminds me of castlevania and Mega man as classics... the castlevanias were great) with such funny and great bosses on the game...

I'd personally like to see a new classic style Metroid game (no FPS, please).

If we are speaking Nintendo then New Super Mario Bros for sure as it was fresh and familiar mixing a more classic feel of the original with some N64 like techniques tossed in. I can't give it to zelda because the touch control can hinder play some but mostly just because the endless level of tiring backtracking to that temple and then through it...horrible move.
If you get into 3rd party stuff though I would probably have to stick to franchises I think Castlevania Dawn of Sorrow really did nail down things oh so well and kept the track going from Aria. Other franchises have done decent to pretty excellent works like Final Fantasy 3 (and the coming 4 for sure) and then even if you're into them the MM Battle Network spinoffs work alright too.

New Super Mario Bros. It was the only new franchise game that I liked more than its previous entry. Mario Kart DS was pretty amazing as well, especially compared to the Wii version which I'm not impressed with. Both will never compare to the craziness that was 4 players on doubled-up karts in MK:Double Dash grand prix with character-specific items, but looking at reviews, I'm in the minority on that opinion.
