There are some games that are almost perfect. They're so close! They've got an excellent learning curve, the graphics are amazing, the story is fantastic ... but there's one flaw that keeps it from being all it could be. Surely you've played a few of these on the DS. Maybe it's an interminable tutorial sequence that makes you want to bang your head against the wall, or a lot of wasted extra screens you have to wait through over and over (a particular peeve of this blogger's, but it didn't stop Professor Layton and the Curious Village from being awesome), or maybe the touchscreen just doesn't always work quite right, particularly at critical moments (hi2u, Puzzle Quest), and sometimes, they're just really, really hard.At times, these little flaws detract from a game, and sometimes, the game is so good it just doesn't matter; after all, all games have some tiny flaw. But they're there, and we're sure you've noticed a few. Tell us about them!

Do GBA games count? If so, I'd nominate Link to the Past.
The game is just too hard and therefore too discouraging to trudge through. It feels like I've been playing this game on and off forever.
I know it's good - it has the acclaim for a reason - nut, it's just too hard. Is difficulty a flaw? If so, then that's the game's flaw.

Ninja Gaiden Dragon Sword. The cutscenes were nowhere near as good as the nes classics. They are so uninteresting I never wanted to watch them a second time.

I second on Puzzle Quest. The base idea is just so good, but it gets a bit repetitive at some point, especially once you figure out how to game the economy system. I have high hopes for Galactrix to follow up on the good gameplay, while polishing off the kinks with regards to special abilities and items.

Ring of Fates. If only they had thought to rotate the d-pad input (like they did way back on FFTA), I would have played it through. As it is, the control scheme is just too frustrating. I've given up.

I honestly love the game i am about to mention and suggest to everyone - buy it!! but one thing just really was almost a game breaker for me.......Returning to the same dungeon over and over and with a TIME LIMIT........either way Phantom Hourglass was a good game.....but its like the time limit was the only way they could find to make the game as difficult as other zeldas.

I'm not trying to call you out on this or anything, but you do recall that stretching Rocket was used a.) to attack every single enemy in the game, and b.) to pick up every single item in the game, right? Using stylus movements for that instead of a simple d-pad+button press would have given anyone who played through that game carpal tunnel ten times over.

Final Fantasy, Ring of Fates.
Like Opus up above said... the control scheme is a little whack, but I got used to it quickly enough.
What is especially painful, though, is the crappy WiFi functionality. Trading Moogles? WTF? That's almost as bad as the MoogleMail "feature" in FFIII.
The story mode is solid, but where the game really shines is the local wireless multiplayer play. That's amazingly fun. The game would have been damn near perfect if they'd implemented some form of mutliplay over WiFi (even if they limited it to 2 player).

The latest two I'd have to put squarely on Ninja Gaiden and to a lesser extent because it never caused an issue during combat for myself...FFCC Ring of Fates.
NG just had horrible stylus control in so far as jumping where you wanted, being a bit dodgy detecting the izuna drop, and it wouldn't be kind about wanting to stop in a roll. It really wasn't an issue until Ch4 when you jump and since it doens't land ever where you want, it usually would find a way to shove a spike up your arse.
FFCC:RoF I bring up just because it was dumb trying to juggle a stylus while the majority of the game used buttons. Kind of sucked trying to drag out magicite to do timed events.

I would have to say the new Pokemon on the DS had a much longer loading times during battles, than all of the previous iterations. Phantom Hourglass was not as interesting as the previous handheld games. The save feature on NSMB was ridiculous, because I wanted to pick up and play the game, but did not know, when I would be able to save... grr! I enjoyed Metroid Prime Pinball, but the lack of more stages hindered the game a lot...
